You can ignore this error as your files have been imported properly into your site and it will work correctly.

Explanation
When importing your StoreFront 6.0 files into your Web site using the Web Setup Wizard you will receive an error as the image below displays (click image for full size) saying "Set Application Root." The problem is that the wizard is trying to create a virtual directory on the IIS Web server and the StoreFront 6.0 application does not have the permission to add a virtual directory. This is not an error on the part of FWHN, but the way StoreFront 6.0 was coded. FWHN has already created a virtual directory on our IIS Web server for your Web site. So, until LaGarde corrects this problem in StoreFront 6.0, everyone who uses the StoreFront 6.0 Web Setup Wizard will receive this error. However, the error can be ignored as your files have been properly imported into your site. Just click "Ok" on the error dialog box and continue per StoreFront 6.0 instructions to "Active Store."
